Much to my shock, today I learned that in Toronto there is an entire religious public school system funded by the government...
So much for separation between church and state!

Yes, but apparently schools are somehow exempt, and so are other 'faith-based' groups.
So I guess the answer is no; Canada might have something about separation between church and state in its constitution, but in practice it isn't properly implemented.
In some public schools the students are required to recite the Lord's Prayer! |

They've got the same thing in Calgary.
edited to add:
According to THIS, BC was, until recently, the only province not to provide funding to denominational schools (now BC provides some funding to private schools and homeschoolers). |

To be fair, those students are there by their parents' choice. Non-Christians are still allowed to go to shcools where prayer is not required. |
